I've had the same problem. Convert the shn files to flac (I use dbPoweramp) and then convert to wav. That should solve the problem. Good luck.

But now my files are wav files. I have a back-up of the shns, but would either have to copy my back-up or re-dl the show? I assume I can't convert the bad wav files back to flac?

I think you will have to work with the original shn's. If you re-download the show you'll just get the same shn files.
Use your back-up shn's to convert to flac to convert to wav. I started to convert any shn files to flac right after any download. Best of luck.
